Gentain violet or diflucan-what works?

I have a little boy who has thrush since he was 1mth old. He is coming up to 3mths and he has been through 2 bouts of nystatin...which does not work...My doctor just prescribed gentain violet..I am not feeling so good about using it as I have heard that it can be harmful to babies...I've read about diflucan, called my doctor and he told me to call Mother Risk(Hotline)and ask them what they thought of both drugs...Is there anybody who has tried Gentain violet and been successful?
