I had similar problems with my ds. I think at that young age, recreating the comfort of the womb however you can is what babies need. I also think that 3 months is much too young for CIO. Here are some suggestions:

1) Try swaddling. That often gives them a great sense of security.

2) My son would also only sleep on his tummy. Any other position and he would wake up as soon as I put him down. I bought myself peace of mind however with an baby monitor that sounds an alarm if there is no movement (even breathing) after 20 secs.

3)Try a baby swing. My ds loves his. He will still fall asleep in it and he is 8 months old.
