How old is your son? A lot of concern in the first few months has to do with infections that lead to meningitis. I have always taken temps under the arm and adding a degree to it. Behavior is more of an important indicator of what is going on(severity) than necessarily the numbers on the therm..My dd had her first fever when she was 13mo and for 3 days it was 102-104.She acted fine otherwise just a decreased appetite.Turned out she had roseola...fever broke and rash started.
I personally don't bring fevers down since they are dealing with the infection, but I do give herbs or homeopathics as needed to help the body help itself, and I keep a close eye on behavior.I write everything down too in case I decide to call in the ped.
You can get those OTC test strips to check for UTI's. That was always a concern of mine as well, but TG neither has had one yet.
Some good articles on fever and what you can do:http://www.healthy.net/clinic/dandc/fever/

The Janet Zand one has both conventional(tylenol) and alternative recommendations.
Speedy healing!
